What is the recommended user interface for letting users configure
applications?

Is it using a control panel applet, MMC or something else.

If you are configuring a service, then either of those may be fine.  When
you say applications though, I tend to think of users being used to seeing a
"Tools" menu item, with a choice of "Options" to configure such things.
